Enclosures for Overcurrent Devices

I have a senario where we are adding a generator to an existing building. The secondaries come into the bottom of the MDP. We were planning on splicing the existing secondaries in the MDP and routing them into a fused disconnect off to the side of the MDP and then to the ATS. Per 312.8 enclosures for overcurrent devices shall not be used as junction boxes unless adequate space is provided. We have adequate space but my inspector is telling me that we cannot do this because 312.8 does not say you can do this with secondaries. I am taking it as a conductor is a conductor weather it is a main conductor or a branch conductor. Whats your take on this issue?

Are these the secondaries from the POCO transformer? If so our local POCO rules state that these conductors cannot occupy any space with other conductors at other than the Main Breaker or main switchboard enclosure.
