MC stripped out in wire way

I have a panel with a 8"X8"X2' trough a few feet above,connected to each other with two 2" EMT's, I want to strip the aluminum MC jacket and use a MC connector at the trough and have the solid conductors go directly to the circuit breaker inside one of the 2" EMT's,with no splice in trough.

Not a problem... but remember each set must go through the same conduit: ungrounded and grounded. To cut down on "superflous" fill, you may want to splice the EGC's (bus terminal works and looks best) and only run one in each conduit sized for largest breaker rating of the circuits therein.
