I wonder why the wires coming from the HVAC unit to the thermostat might have continuity?

There is a short somewhere- I think the only continuity should be between the contactor wires and the r or y terminals on the tstat.

Did you disconnect them from both ends before checking for continuity?
You might be reading through a load such as the contactor is closed.

Need for clarification-

There should only be continuity between the contactor wires or the R-G-Y terminals on the tsat when in cool setting when everything ( power and tstat) is turned off and all wires are disconnected at fcb and tstat.
