What code section would regulate the conection from a cable tray to a MCC or a Main breaker panel? Is it allowed to cut a square hole in the top of a Main breaker cabinet and attach cable tray directly to it? Is there a listed adapter?

What is the NEMA rating of the cabinet? What ever connection do you make with the tray is just a mechanical connection, the individual cable entries still have to maintain and retain the enclosure integrity besides of securing the cables at the entry point of the enclosure, normally cable glands.

will seperate cables entering through seperate cable glands cause any heating problems?

Lot of if's there:
- if the cables carry phases individually of the same multiphase circuit, and
- if the cable gland material is magnetizable, and
- if the entry wall is of magnetizable material.

Eg. a three conductor cable carrying the phases of a threephase circuit can be safely connected without any of the above additional stipulations.
