Plant has several utility transformers installed on the roof. It has happened before that lightning striked and destroyed them. What would be the best way to protect them from the lightning?

I would install some air termials at higher points along the roof line and maybe build an open enclosure around the transformer to help prevent a direct strike.
Check out sections 250.60 and 250.106 of the NEC. I would also grab a copy of the NFPA 780.

Were there lightning arrestors installed along with the cut-outs?

No arrestors were installed. They are now. Will they alone protect from direct strike w/o air terminals?

No, and the air terminals are no guaranty either.
