I have a single phase general purpose transformer, GE #9T21B1009G02, 480v primary, 240/120v secondary...........the legend on the case says for 120v connect X1-X3 and X2-X4. My question is where is my common? Is it X1-X3? Should they be bonded to the ground bus? This is in an industrial facility. Thanks in advance!

There is no common, you simply have two wire 120 volt with the connection you describe.
Pick either leg and bond it to ground and that will become the white 'grounded conductor'.
