520.1 talks to auditoriums in schools. Does this mean that the classrooms can be wired in romex but the rooms that hold over 100 people need MC :? Lets say it's a class of structure that will allow NM.

It is possible depending on the construction methods.

Are you talking about a 518 or 520 installation? 518.1 pretty much says that it applies except for places explicitly covered by 520.1. I take that to mean anything in 518 applies unless 520 adds to or takes away from what is mentioned in 518.

I think the answer to your question is in 518.2(B). Around here the AHJ will want to see at least 1 hour rating between separate areas before considering them separate areas.
