Transformer secondary thru transfer switch

I am installing a 50kva single phase transformer where the secondary immediately enters an automatic transfer switch at the N terminals. The L side conductors immediately enter a 200A load center with a 200A main breaker. Is a transformer secondary disconnecting means and overcurrent protection required before the transfer switch? Assuming this is a 120/240 arrangement, yes you need secondary protection before the ATS. And a GES as well.
Can you give us some more details?
