Hospital work

I am working on a couple of hospitals. I am told by superintendents and inspectors that flex/MC is not allowed at all for use with emergency branch circuits. We are working off of the 2004 and 2007 CEC and 2002 and 2005 NEC. I cannot find anywhere where it is not permitted, nor can anyone of the people mentioned above, or even what section its in.

They are nearly right. It cannot be used almost anywhere on the essential system. The only places in 2005 are:

Within 2" of concrete if listed for that 517.30(C)(2);
In pre-fab headwalls 517.30(C)(3)a.;
In listed office furnishings 517.30(C)(3)b.;
Fished 517.30(C)(3)c.;
Where needed for flexible connections 517.30(C)(3)d.
