How do you handle a GC who has other trades coming in after electrical rough in, and these other trades have created a violation of dedicated space by running water or sewer directly above or below the breaker panel, GC's comment is "the inspector let it go", or well if the inspector doesn't say anything we'll just let it be? I have this mostly in a residential setting where most of the subsystems are not engineered (blueprinted) in. I then have to come in to do the finish and have this staring me in the face with the implication on my workmanship, ie. "Who did this installation? ".

You could always tell the inspector before he gets there. I see this happen quite often but I wouldn't take it as having anything to do with the workmanship level of the electrician. If they "let it go" then I would document it with plenty of photo's and send a letter to the GC, problem is with that approach you may not get any other work from that GC if he's views you as a pain in the butt.

Another option is take a few pictures especially if there is more than one trade or job. Share them with the head code official and ask why these are being passed. Lean not so much on the violation as the safety aspect and what could happen especially if a fire marshall or insurance inspector saw it.
