2 gfi's in same box

We want to mount 2 GFI's in a 4 11/16 box next to a panel .From the top of the 4/11 box we would run a 12-4 mc cable to a box in the ceiling . From the ceiling we would have 2 flexible drops drops down to feed a heat gun on each side of the table .We want to run the 12-4 so we can have 2 circuits there . For safety we have each circuit coming from a GFI . Is there any reason we would not want to combine these in a 12-4 mc ?

None that I know of.
If you were sharing 1 neutral I would have reservations about it but since you aren't I would think you would be good to go.
 
If I understand you correctly you want to run 2 GFCI protected circuits using 12-4 MC. Standard 12-4 MC only has one grounded conductor. Are you planning to re-identify one of the other conductors as a grounded conductor? If so you would not comply with 200.6(A)
