I know that you cannot mix service conductors with feeders in the same race way. But could the service conductors come into the top of a panel, be spliced in the panel and leave the panel from the side in their own raceway to a SE rated ATS. Then the feeders would come back from the ATS to the panel in a separate raceway?

Thats fine, an enclosure is not a raceway if thats what your getting at.
