If there is a two section panel joined with chase nipples at top and bottom do all the conductors have to use the same chase nipple or can the neutrals go through the top chase and the phase conductors through the bottom chase.

I say no, but it would sure be easier to run the neutrals up top because that's where the bus is in the second section.

You are correct, the neutrals have to run through the same nipples as the hots they go with.
