As long as the wires are clearly identified (color, tape, tag or whatever) according to voltage system, I do not see a problem.

They are all in the same "compartment, space, box, etc. in a typical 480 - 208 transformer, whether it be a unit with lugs or a unit with just wire leads to connect to.
