Due to lack of space the contractor going to place some of the AHUs over the roof of the transformer room, does this installation comply with NEC? if yes how we can control the issues with AHUs e.g. drainage, vibration?
 
If the transformer room has a structural ceiling it would seem to meet the requirements of 110.26(F).
A drip pan with float switch and insulated ducts should alleviate any concern about condensation.

Vibration - may mean mount them on a separate structure that is independent of the roof.
Drainage - if it is above the roof don't you want a roof that keeps rain out anyway?
