Arlington through roof plate

Does anyone use the roof plates Arlington makes that are not meant to flash under the shingles? They have putty meant to be applied to the lag bolts they have, and it has a set screw to tighten up to the riser? How are these even raintight?

Just to clarify I am not talking about the ones intended for offset risers. They make then for through also

Guess I'm not sure what you are asking about but to not slide it under the higher shingles seems like asking it to leak someday down the road.
