Is it code for these circuits to be 2 hr fire rated? Or maybe they are just referring to that one ATS( usually it would say "typical").

It appears the fire pump transferswitch is feed ahead of the main, which they would want the controls for it to be fire rated, which would not be unusual, I would put in a RFI about the others though, not seen it done, but the engineers may want those control circuits isolated too in order to prevent failure of the paralleled control system to the generator. Depending on generator sizing, the load shed may be for when the fire pump is starting and running. Not an uncommon thing to do. Keep in mind a lot of fire pump controllers fail “ON”, and if there is no time delay to the shunt trip, the brief time the utility drops, you may have nuisance tripping.

Yes, for systems that are Article 700 you need protection and supervision. See 700.10 (D)(3). This started in the 2017 edition as I recall.
