Has anyone ever come across problems after an Ats and generator install I have a customer complaining a week later flickering lights three-quarters of the house going in and out I told him to call the power company and they said everything is okay , I haven't been there yet but that's the only thing I can think of

Consider the original current pathway, and the "interruption" you introduced to it. It's possible one of the switchover contacts is faulty, but it's more likely you left one or more connections loose.
 
I will update when I get on site I'm pretty sure that the control wiring is not even in place yet I still have to go back and finish up once the gas line is installed

Am I missing something wat should be hooked up or not hooked up for Ats to work properly ?

Also consider whatever got interrupted while installing the transfer switch. Pull a meter? maybe a problem was developing in the meter socket, and pulling the meter helped finish it off.

Add, maybe main lug in the panel is a little loose after re-feeding the panel?
 
I replaced the everything from the end line box just kept existing panel and branches. would not connecting the control wires and only hooking up the line and load cause the Ats to malfunction?

It was a phase out from con Ed apparently they came out last night and checked the manhole and everything was good but decided they didn't need to check the other end .. dunce
