When there is a basis of design manufacturer in the spec but also OTHER manufacturers is it more than likely only the basis of design will be able to be used?

Specifying a BOD manufacturer is sometimes the way a crappy MEP firm forces a delegated design on the contractor/subcontractor. If they show manufacturer's part numbers on the details, you should definitely craft your quote around that. You can always RFI for "or equal" or provide an add/deduct alt if you feel you have a better idea.
 
For government work, we can't state a manufacturer as our basis of design. We aren't allowed to show favoritism or to limit competition.

When I worked in the private sector, I would state a BOD and declare that, (1) I knew that that item would satisfy requirements and (2) if the contractor selected something else, they were responsible for demonstrating that it would also satisfy requirements.
 
I usually see BOD manufacturers shown as a CYA statement. "If your gear from a different manufacturer doesn't fit, it's because it's not the basis and it's your problem now".
