Is it acceptable to run cable tray within the aisle of an overhead crane. The cable tray would run the length and not across. Does the code section on hoistways apply?

I don't think Article 620 applies. Article 610 may, if the wiring on the tray was for the crane.
I get the feeling this is wiring for something else passing thru or into the area in which the crane operates. If that's the case, from what you've said Article 392 would be your reference.

If the crane is just going to be passing by overhead, I don't think this is a code violation.
Maybe it's not the best design, but necessary to get to where it has to go.

You are correct, the wiring is supplying some distribution panels and an MCC. My feeling is that it is a poor design, and subject to damage. The thought now is to install mechanical stops to limit travel of the crane.

110.27 (B) Where likely to be exposed to physical damage electrical equipment in general requires enclosures or guards.
