The only thing I can thing of would be 210.4 (D), if applicable. I beleive that if two voltage systems exist in a building not only are you required to identify teh system and phase, but I don't think you can deviate from it. Let me know what you guys think...I might be stretching this one a bit.

Starting in the 1999 NEC a cable used for switch loops had to have the white reidentified as a ungrounded conductor.
There are some colors the switch leg can't be: White, Gray, Green.
If there are different voltage sytems it couldn't be one of the ungrounded conductor colors.
Personally I use a odd color, purple or pink for switch leg, a different one for travelers and keep it the same throughout.
