We always use mortar. You can use silicone, phenoseal, or some other type of caulk. why need to seal inside conduit? NEC requirement? Just curious...So to clarify:
Outside of the conduit, to seal the conduit to the building, you can use mortar, silicone, phenoseal, or caulk. You can even leave the penetration unsealed, depending upon the circumstances.
Inside of the conduit: duct seal.
