Disconnect from 200amp transfer switch

So I have two parallel 200 amp main Breakers off of a meter/main. I am installing those on two 200 amp transfer switches to feed the main panels but there are four Breakers in the meter main that are not protected by the 200 amp main Breakers on the load side of the bus bar. One of the breakers happens to be a 90 amp two pole breaker that feeds a sub panel in the house that will need to be on generator power. But since it's not protected by the 200 amp Breakers, that will be the load of the transfer switch. It will not have power when generator is running... Would I be able to tap off of the 200 amp load of the transfer switch and install the #2 Thhn on the load side of 100 amp disconnect next to the transfer switch? Any ideas would help. Thank you
