Does anyone know if there is a tool to install pencil rod to metal decking that is the cieling. There is roofing material on the metal decking. I would like to screw the pencil rod clip from the ground. I cant use a hilti gun with the extention pole because the metal is not filled with concrete.

Yes, there is an extension that fits in your cordless drill; I think it requirs a 1/2" chuck. You won't find this at HD, you will need to go to a accustical ceiling supplier.
Assuming it is a typical pan deck ceiling, you drill into the lower portion of the web. Therefore you have no worries with the roofing.
