If I have 120 AC fan coil units for ac in special built in place for it, do they still need to be Arc-fault protected?

If they are 15 or 20 amp 120 volt circuit and located in any of the rooms specified in 210.12 then yes.

The AFCI requirement is based more on protecting against wiring faults than equipment faults, so the protected location of the AC units does not mean much.
