A contractor installed a few panel boards for me and although he installed two 2 1/2" nipples between the panel boards, he ran about 12 branch circuit wires through the nipple that the feeder wires are in. Can branch circuit wires be enclosed in the same conduit or nipple with the main wires feeding a panel board? What is the article?

Yes they can. There is no article that permits it but there is no article that says you can't. Now you cannot have feeders or branch circuits in the same conduit as service conductors (230.7) but feeders and branch circuits are fine.
