Where and what code can tell me if a fire alarm system is required to be installed in conduit vs plenum rated free air cable?

NFPA 70 - 2011 Article 760.130 allows various methods including conduit and surface mount. A job specification might require conduit.

760.154 tells you when you need to use Plenum or Riser rated cable.
 
Since various localities have amended building codes (with some requiring conduit for fire alarm jobs), it would be in your best interest to consult with the building department where you will be applying for a permit.
