Does fire pump controller/ats need a separate grounding or it must be bonded to the building grounding system?

Not an expert on firepumps, but I see nothing in article 695 requiring any change in grounding.
I'm led to believe that it should be bonded to the building grounding system to eliminate shock potential differences between equipment.
An ATS wouldn't ever transfer the ground anyways!

No, but there may be an issue with the neutral and with a ground electrode and possible grounded conductor to ground conductor bond at the alternate power source (e.g. generator). The details of that would depend on whether the ATS transferred the neutral (Separately Derived System) or left the neutrals solidly connected (non-SDS).
I mention this because when an OP mentions "grounding" and I have no idea of his background, I cannot not assume a technically standard use of bonding and grounding in his question.
 
I just gave the same answer on metal bleachers.
"Grounding"? If you ran wire to the ATS, what color is it and what does it do?
Perhaps the forum should not allow the use of the following:
Ground. Grounding. Grounded. Pull a ground. Ground wire. What size ground.

It should be treated the same as any other piece of gear. If it is used (and rated) as a Service disconnect, it needs to be bonded and grounded the same as the other building services. If, for any reason, grounding electrodes are added for the Fire Pump/ATS, 250.50 would require those added electrodes be bonded to any other premises electrodes.
If the controller/ATS is not used as service, then the equipment ground from the service is all that's needed.
