Is there a situation where the conductors from a generator can be installed to a fire pump controller without short circuit protection. 695.6 advised that the power circuits shall not have overload protection, but I see no rule that allows the generator supply to have no protection.

I think you want 695.4(B)......If you are in the 2005 NEC.
