I am installing can lighting and was curious if it is NEC compliant to make my own 6 foot fixture whips using the # 18 fixture wire.
 
As long as you comply with Art 402 and 240.5 I see no problem. A few of the contractors in this area make their own during "slack time"
 
Armored cable type AC is used in offices also from j.b. to fixture (as tap conductor) instead to put wires in conduit.

You're dealing with a generic/slang term when you say fixture whip or fixture tail for that matter. That terms can mean many different things, if you want to use the words fixture taps then there are specific rules that apply to them. A #12 MC cable from a junction box to a fixture on a 20 amp OCPD would not be a fixture tap but it could be a fixture whip.
