Any long term disadvantages to driving 2ea 48T8 and one 24T8 fluorescent lamps from a single 4 lamp ballast?

It depends on the ballast design, wiring, and instructions. If the 24 does not end up on a separately regulated output it can be severely overdriven, reducing its life.
I doubt the ballast would be harmed, but I can't say that with any certainty.
