I don't understand the shock hazard if the GEC is disconnected. I thought the grounding electrode system was unrelated to over current or short circuit etc.

This is only required if the generator is installed as a non separately derived system in which case the normal system main bonding jumper and grounding electrode system also serve as the main bonding jumper and GES for the generator. If you were to interrupt this while running on the generator you would lose your GES and main bonding jumper.
This would not be an issue if the alternate source was set up as a SDS as it would then have its own GES and main bonding jumper.
