Would it be acceptable to connect two ground rods together with a #2 bare copper, tie the GRCs from two panels to the rod separatly and bond the copper water pipe to the rod also? The boss is trying to convince me that the two #4 from the panels and the #4 from the water pipe have to connect to the #2. I can not imagine why.

250.64(F) permits what you want to do, 250.64(D) sort-of permits what your boss wants.
If the service entrance is 3/0 or smaller, number #4 can be used for the entire system. The #2 bonding jumper is oversized.

If you have Metal Underground Waterpipe that enters the building.
250-53(D)(2)
The rods would be used to supplement the waterpipe. The supplemental electrode shall be permitted to be bonded to the GEC. The GEC of the waterpipe would also be landed at the terminal bus of the GSC or any accessible point from the load end of the service drop/lateral , since the rods are supplemental to the application. Not saying that the rods couldn't be landed there either, but this is in relavence to your question.
The Supplemental Electrodes are not required to be larger than a #6cu, the EGC would be dependant of the service entrance conductors you use, see Table 250-66.
Waterpipe:
Any convenient point as long as exception 250-52(A)(1) is met. Basically covers industrial and commercial buildings.

Thanks for updating the information. I was wondering if it entered the housed as copper, that is why I made the first sentence "IF". I have never run into someone wanting to perform the scenario you described.
