Generator Connected as Separately or non-separately derived system?

I know the difference between a separately derived system and a non-separately derived system.
However, I need to know how to choose whether to connect the generator as a separate or a non-separately derived system.
When is each recommended?

If your installation is required to have ground fault protection, you must be separately derived to avoid defeating your ground fault scheme. Otherwise, you may be non-separately derived if you choose.
 
GF as mentioned is important.

If there are existing transfer switches that you don't want to replace, and there is grounded conductors brought to the transfer switch, then also be sure you know whether they are switching the neutral or not.
