Can an automatic transfer switch, that can be manually operated be used as the required additional disconnecting means to meet NEC 700.12.B.(6)?

No, it will not meet the requirements of 225.36, 225.32 or 445.18. The fact you can manually operate the switch doesn't make it a disconnecting means. That is used to manually transfer power in the event of a malfunction of the auto transfer system.
 
The transfer switch is an Asco 7000 service entrance rated/normal side does this make a difference in your response.

No. If the ATS has a breaker/disco for the service side only then you still need a disconnect for the gen. side. This disco must comply with 225.32,225.36 and 445.18
