Generator Grounding

I have a portable generator feeding a transformer and distribution panel for temporary power.

My question is if I bond the neutral and ground together at the transformer am I required to do the same at the distribution panel since it is considered service equipment and my first disconnection means. I believe I would be creating a parallel path for neutral current.

No, it's not a service per definition. You have a separately derived system and grounding must be performed per 250.30 of the NEC.
