You have a generator powering an ATS fire pump controller and a building ATS via two unit mounted breakers. You have a code required remote EPO for the generator (NFPA 110.5.6.5.6). Can the EPO shut down the fire pump when it's powered from generator or would you just shunt trip the building ATS with the EPO? Is there any code reference for this scenario?

What the article you cited requires is not an EPO ("Emergency Power Off"). It is a remote engine shutdown, intended to be used in an emergency such as an engine fire. It does not need to be electrically operated. A pull handle that shuts off the fuel supply would answer the need. The idea is that you have to be able to stop the generator without standing next to it. For those who don't have ready access to the NFPA documents, here is the relevant article:
All installations shall have a remote manual stop station of a type to prevent inadvertent or unintentional operation located outside the room housing the prime mover, where so installed, or elsewhere on the premises where the prime mover is located outside the building.
Welcome to the forum.

Often I see it located behind glass with a striking tool so you have to break the glass to push the button. You could monitor the postion of the switch and put an audible alarm on it.
