Does anyone here know the reason why up until the 08' code cycle pool pumps that were hard wired did not require GFCI protection but cord and plug connected did?

Most pump manufacturers require GFCI protection in their installation instructions anyway. Making it a Code requirement simply reinforces it, and makes enforcement consistent.

So if the Manufacturers install specs say GFCI protection required, it doesn't matter what the disconnecting means is (hard wire w/ switch or cord and plug). Do manufacturers specs for install supersede the code?

A disco is a disco is a disco. Makes no difference, as long as it meets the NEC.

Usually. But not necessarily 'supersede' the code in the sense that it dispenses with it, but rather to exceed the Code's minimum.
