grounding of a warehouse

I need help with developing a grounding plan for a warehouse. Is there a NEC code where it talks about the spacing between the grounding rods around the building, ground test wells, ground loop conductor size, bonding the equipment etc?

The NEC never requires more that two ground rods. There is no requirement for a ground ring (loop) or test wells. If a ground ring is used, there is no NEC requirement to have any ground rods. If you choose to install a ground ring, the minimum wire size for the ground ring wire is #2.

Its a new distribution center I'm working on and I am doing the grounding plan. I believe if there is a lightning protection system, we need to run a down conductor and and then connects to the ground rod.

I was under the assumption that it is a best practice to install ground test wells at each corner of the building.

Also, I believe I have to bond every other steel columns and also bond the rebar to counterpoise.

Not sure what the lightning protection code (NFPA 780) may require, but the NEC does not require that.

Normally if there is a lightning protection system the designer of that system would supply the details you are asking about. If the building will have a LPS, someone will have to design it. The guy you want to ask is him. Not some random people on the Internet. My guess would be that the LPS designer already has a grounding plan.
