When you guys are running IMC underground and a piece needs to be cut to a certain length, what kind a couplings do you use? The other day I just used a regular set screw IMC coupling. It wasn't water tight. Thats fine right? I have seen/ used those ones with the rubber boot before but decided not to buy those. I figured the conductors are THWN and water gets in the pipe anyway.

I have never used a SS coupling underground with IMC or RMC. We either thread and couple or on repairs used threadless compression style fittings.

Does a set screw coupling comply with 342.42?

I don't think a set screw coupling is legal, but all listed ridged compression couplings are suitable for direct burial.
