Hello, Do I need to connect the neutral on the output of an isolation transformer back to Earth Ground.

99.9% of the time yes. Can you be more specific what voltage and system you have and transformer winding type?

below is a simple drawing of what I have. We are using this transformer to perform a UL 62638 touch current test. We will be doing testing using both 240V and 120V.

I don't know what a touch potential test or UL 62638 is, but for a premise wiring system you would ground the center tap of that transformer per 250.30.

My guess is that the supply grounding would be specified in the standard you are testing to.
Either they will require a solidly grounded source to mimic the environment you are testing for, or they will require something like an ungrounded system for test safety, or possibly a resistance grounded system with instrumentation on the grounding resistor.
Perhaps someone else here is familiar with the test.
