I was 99% sure that there wasn't, but an inspector wrote it up on the rough-in inspection report. He wanted the j-boxes identified as to what they were for.

Ask him for the applicable NEC section.

Correct, I have seen specs that have required j-boxes to be marked with the circuit number and panel of the conductors inside.

In Utah the inspectors are required to inspect to the engineers specifications. So if it is in the specs here it should be enforced.

Just so we cover all bases, I believe the story changes in the event it's a required emergency system (see Art 700)

Correct, I should have said there is no requirement for marking a j-box for general wiring.
