In my company's opinion we lost our shirts by using transformers instead of pushing our financier providing inverters to meet halfway. In this relationship I think we will just use two sting inverters like aps or hiQ in the future on small 208v jobs

A few comments. Unless I am missing it, I don't really see this as an autotransformer caused issue.
The autotransformer itself wasn't the cause of the problem. The lack of adjustability to compensate for the higher line voltage is what is pushing me into damage control mode.
 
Right, so it could have been just as likely to happen if the inverters matched the service.
Well, yes, but since the services are ostensibly 208V and the inverters are 480V, the step up transformers exacerbated the problem.
