Does anyone ever had an experience working with a modular step down unit? Where the transformer and panels are in a single enclosure. How do we usually connect the meter on it?

Are you asking about a utility meter?
Yes. I have 208V loads, but required to install a new 480V 200A meter and 480V 200A disconnect. Then, required to have a modular step down unit as well. Does this mean the configuration will be, utility transformer > new 480V 200A meter > 480V 200A disconnect > modular step down unit transformer > 208V loads?

If the service is at 480V, then yes, that is the configuration. The utility won't want their meter to be downstream of a customer-owned transformer. If it was, the transformer losses would not get metered.

Be sure to check with your power provider. Many of them have particular requirements for their meter bases and, since you are dealing with a 480v service, some POCOs require a meter disconnect ahead of the meter,.

Look up a Square D Mini Power Zone, primary disconnect, xfmr, secondary panel in one enclosure.
But as pointed out our POCO requires disconnect ahead of meter for 480V
