I have a box with multiple breakers inside, the top side has a 600v feed and the bottom is 208v. There is a make shift barrier. Is there anything in the code that states I have to have two different panels or would it fall under a control box situation? Multi voltages are acceptable as long as the wire insulation is rated for the highest voltage.

Are we talking about listed panelboards here or just individual unit mount type breakers inside an enclosure? I don't think the barrier is even necessary for the latter.
 
Your 2' X 3' box would need to meet this requirment if a panelboard is installed within.

408.38 Enclosure. Panelboards shall be mounted in cabi-
nets, cutout boxes, or enclosures designed for the purpose
and shall be dead-front.
Exception: Panelboards other than of the dead-front, ex-
ternally operable type shall be permitted where accessible
only to qualified persons.
