Is it permissable to install 4 1/0 SER cables in a 12' piece of correctly sized EMT? I heard you can not strip off the insulation as it changes the UL listing

You can install the SE cables in conduit, and if the conductors are individually marked you could strip the sheathing off if you wanted to. Why would you want to?

Edit: I thought it was 12", not 12'. To strip the sheathing off you'd need a box on both ends of the conduit, and the derating rules of 310.15(B)(3)(a) would apply.

And your edited added comment brings us back to - why would you want to? In most cases.
