I have plans that show 3#12 phase and 3#12 neutral in same conduit for sys furniture. There are 3 single pole breakers feeding this. The plans show handle ties per code. I am confused are these multi-wire branch circuit that require handle ties?

There's 210.7, which might apply depending on how the "sys furniture" connects to the premises wiring.

How can it apply? There are 3 phase conductors and there are 3 neutral conductors brought to system furniture for power. How this can be multiwire?

As mentioned.
Depends on furniture whip.
Some come with a netural and some with separate grounded conductors per leg.
Some also have normal power and some with both normal and ups back up.
I would say the plans cover for both types. Grounded conductor or netural hook up.
Ask furniture supplier for there diagram?
Some even have a boat and also two isolated. They come in all sorts of configurations.
I would say if the plans call for both do it that way to head off an issue on install and insp.

210.7 doesn't say anything about multiwire branch circuits. It says:

2017 NEC said:
210.7 Multiple Branch Circuits. Where two or more branch circuits supply devices or equipment on the same yoke or mounting strap, a means to simultaneously disconnect the ungrounded supply conductors shall be provided at the point at which the branch circuits originate.

Apparently Furniture Systems are covered by Article 605, which I haven't read before. I don't see a requirement for a disconnect there. But 605.5 allows the furniture system to interconnect with the building wiring via a short length of cord with an attachment plug. If that connection method is used, then the special receptacle for that cord would need to satisfy 210.7, requiring the handle ties.

I agree with TulsaElctrician n that it's possible the furniture is wired as a multi-wire or common yoke. If the plans call for a handle-tie, follow the plans.
