NEC 250.2 - bonding the neutral

We have an unmanned commercial installation and there are 3 disconnects in the lineup prior to the distribution panel: a breaker at the meter base (multi-meter cabinet); a disconnect on the outside of the hut outside the door; and an Automatic Transfer Switch (ATS) that allows for back up generator. Primary and secondary power feeds in the ATS have surge arrestors. Our client's engineer is suggesting that if we do not bond the neutral at the ATS, the surge arrestor will not function as intended and he is asking us to remove the neutral bond at the first disconnect at the meter base and instead bond the neutral at the ATS. I have communicated that we are required by code to bond the neutral at the first disconnect on the load side of the meter, which would be at the first breaker in the multi-meter rack. Can you give me your opinion on which is correct and why?
 
The main bonding jumper is required to be installed at the service disconnect per 250.24(B). There are no deviations allowed.

I know that SquareD surge suppressors specify in the instructions (although not very clearly...) that the white lead gets connected to the GROUND bar in sub panels. Maybe this engineer needs to recheck his information.
