I received a violation today due to NYC still working off of 2008 code violation was 690.4 B two separate systems DC conductors ran to roof in one conduit done this way for aesthetics any way to dispute this decision.

In what sense are they different systems? I don't think that section prohibits DC conductors connected to two different inverters from running in the same pipe. Certainly I've done that many times and never been failed.

I agree with jaggedben. Sounds like a bad call on inspectors part.
Do you have just Photovoltaic source circuits or photovoltaic output circuits in the raceway? No other systems?

2008 NEC said:
690.4(B) Conductors of Different Systems. Photovoltaic
source circuits and photovoltaic output circuits shall not be
contained in the same raceway, cable tray, cable, outlet box,
junction box, or similar fitting as feeders or branch circuits
of other systems, unless the conductors of the different
systems are separated by a partition or are connected together.

Good morning guys
this is two separate systems first floor meter and second floor meter one conduit to roof and teed at the inverter on the DC side. each inverter is feed separately from each meter.

In San Francisco they have a local code amendment that prohibits wiring connected to different meters from being in the same raceway. Maybe NYC has a similar amendment, I understand they have quite a few. But in my opinion what you did is not a violation of the NEC. If I recall correctly, the 2011 NEC contains the clarification that by 'other systems' they mean 'non-pv' systems.
