NMC in EMT question

Is it permitted to run 2 12/3 NMC cables through 3/4 inch emt tubing ?

I think your allowed 16 conductors in 3/4 inch emt. This is will be a conduit that is in between an outside panel and a junction box.

Or is it better to just run the unsheathed wire ?

You can't run NM cable in a raceway located outdoors (Wet) Location.

You can run NM cable in a raceway indoors in a dry location. For conduit fill you would treat each cable as a single conductor and use the diameter specified by the manufacture and follow Chapter 9 Table 1 for conduit fill.
